When you load a core you are not telling Retroarch to use that core for any content you load.
Changing cores is useful in some advanced context where you need to change options without loading game.
Whenever you use Load Content it will ask you what core you want.
What you need to do is create playlist of NES games and then in said playlist you can set the default core to the one you want for all games in that playlist to use.
You can create lists by platform (NES, SNES, GBA, etc).
Regarding why you want multiple core for the same platform... compatibility. Cores are conversions of standalone emulators that run in Retorarch. Cores can have different use cases depending on the game. Some may be faster, some may be more accurate, some may have better audio, etc
Admittedly, this is a much bigger deal with some platforms like N64 where compatibility greatly varies between cores. Since Vita doesnt have an N64 core yet it's not a huge deal.
You could delete cores you don't want to use. If you find a game that needs a different core you can always download it again in the future.
My recommendations per platform are:
NES: FCEUumm
SNES: Snes9x 2005 (not 2005 Plus)
Genesis / Sega CD: PicoDrive
GBA: gpSP
Retorarch is very, very deep emualtion solution. I has a ton of options and is not user friendly for new users.
It takes time to really dig in and find how everything works but once you do you will find it is an excellent emulation
