History:
After the release of the 4th game in the Syphon Filter series titled "The Omega Strain" in 2004 on PS2, "Bend Studio" (formerly "Eidetic") moved to the PSP, either by their own choice or because Sony wanted them to, either way they were gonna make the 5th game in the series.

Before Dark Mirror there was a scrapped PSP game/project, it was supposed to come after The Omega Strain, this is the original Syphon Filter 5, it was gonna be called "Syphon Filter: Logan's Shadow", and it was supposed to be the same story of The Omega Strain but this time you play as the Agents Gabe, Lian, Stone...etc instead of the Recruits Cobra, Python... etc, it would have shown you familiar missions from The Omega Strain such as Tokyo but this time you play it as Lian instead of Cobra, and it would have also shown you unseen-before missions such as Uganda & Moscow and possibly others, those unseen missions were originally in the story of The Omega Strain but we've never seen them nor played them, we were only told about them in cutscenes or Zeus files, so we were supposed to play them in this cancelled version of SF5/Logan's Shadow.

This cancelled game was announced as early as 2004, and was shown at E3 2004, here is the link to it:

Bend Studio later for some reason cancelled this project and changed Syphon Filter 5 to be Dark Mirror, the early prototype of Dark Mirror showed us a gameplay closer to The Omega Strain however even that version was changed later to the final version of Dark Mirror that was released.

So Syphon Filter 5 went through 3 versions:
1-Logan's Shadow Early Prototype: Which was the other side of the story (The Agents POV) of The Omega Strain
2-Dark Mirror Early Prototype: Which had gameplay and character models closer to The Omega Strain.
3-Dark Mirror Final Version: Which is the eventual Syphon Filter 5 we got.

Later for Syphon Filter 6, they used the title "Logan's Shadow" but for another completely new story, which became the 6th game in the series, and it is the Logan's Shadow we got, completely unrelated to The Omega Strain, only using the title for the cancelled game

And they put these early footage of the cancelled game as unlockables inside the 6th game "Logan's Shadow" showing us what it could have been.

So they put the early prototype footage of the cancelled SF5: Logan's shadow (which is the other side of the story of The Omega Strain) as unlockables inside SF6: Logan's Shadow which is a game unrelated to The Omega Strain but only shares the title "Logan's Shadow", and they chnaged SF5 to be Dark Mirror, confused yet?

In a way this early Logan's Shadow prototype was supposed to show us the real Syphon Filter 4 after the trilogy, and the real Omega Strain where we play as Gabe Logan.


Comparison:
The Unseen-before missions from the Omega Strain that we heard about but never got to play:

1-Gabe & Lian in Uganda: we hear about this one in a cutscene in The Omega Strain

2-Gabe in India

3-Gabe & Stone in Moscow: we hear about this in a cutscene in the The Omega Strain and now in the description of Moscow in this early footage it says that Gabe was going there to kill Uri Gregorov so whether Gregorov is dead or alive now we don't know because this mission never was released officially, so the canon is debatable

4-Imani in Tokyo: we hear about this in a cutscene in The Omega Strain, but we don't even see it neither in The Omega Strain nor in here

5-Imani in Brazil: we are told about this one in a cutscene but we don't see it here also
