While Zant may be my favorite "Legend of Zelda" villain, I won't deny that Ganondorf has definitely earned his position as the series' main antagonist. For one thing, unlike a lot of other large, hulking villains who are obsessed with power, Ganondorf isn't some dumb brute who punches first and asks questions never. On the contrary, Ganondorf primary method of achieving his goals is by using his wit and cunning to manipulate others into accomplishing his goals for him, such as when he waited for Link to gather the three Spiritual Stones and open the way to the Sacred Realm in "Ocarina of Time" or in "Twilight Princess" when he used Zant as a pawn in an attempt to cloak the world in darkness.
As such, it's only fitting that Ganondorf's main theme, as well as the music that plays in his tower, is this slow, dark song that gradually becomes bolder over time.
