It starts one year after the events of the movie. Jack is not satisfied with Halloween, once again. It's not scary enough, he thinks. After having a talk with Dr. Finkelstein he realizes they need something new, so he leaves Halloween Town, looking for ideas and discoveries.

When he returns, he finds things very different from the way he left them. First, the town looks very deserted. Then he meets some fellow skeletons, but they are not as nice as him at all! It turns out they are led by Oogie Boogie, who has returned, and took over the town, while Jack was away! Now it's up to him to set things right again.
