The Japanese Final Bar Line page has confirmed that a patch is coming in April which allows you to change the BGM timing setting to + or - 100!

It's not the perfect solution, and there's still a bit of mystery around why the issue only happens to certain people, but it should at least provide us music nerds the tools we need to fix the problem for ourselves.

I'll make a short video when it comes out and have tested it a little.

Note 3: A few people are bringing up input lag/wireless interference/controller issues. Here's an input delay test I did. It's about 2 frames which is perfectly fine. Every other controller feels the same.

Note 4: Not really related to this, but another important issue you should be aware of, that we are hoping to be patched is the "Black Screen of Death"

TLDR: Don't delete any of your summonstones, and if you're going to close the game, play through a song first, don't let the last thing you do be diddling stuff in the menus. Otherwise you risk save corruption.
