Mystia is a very well-rounded and comfy character. Her attacks have basically no potential to cause early hits on the AI, but she has a strong defensive profile due to her excellent scope which allows you to scope spirits ahead of you and detonate them as you please for very convenient bullet cancels. She also has a passive ability that makes spirits more likely to target her position directly, which works pretty well with her scope.

Mystia scores pretty decently and shouldn't have too much trouble reaching all the extends, especially since her opponents generate lots of pellets.

Stage 6: Reimu can be a little tricky as a stage 6 boss but overall should still be quite manageable since the AI doesn't use her C2 effectively most of the time.

Stage 7: Medicine is one of the hardest bosses to face in Story Mode I feel. But of all the shots that have to fight her, Mystia might have the easiest time here. The key is in Mystia's scope: other characters may have to expend a ton of gauge to repeatedly C2 when trapped in poison clouds, but Mystia can set up more localised bullet cancels by scoping spirits ahead and timing the kills when she needs the cancel. Mystia's passive ability is also useful here since it makes spirits more likely to enter her range, allowing her to get some use out of them. Even then, beating Medicine on round 1 can still be very tough. I would say Medicine round 1 and Eiki round 2 are on par in terms of difficulty for getting a 6-life clear with Mystia, this is really most of the challenge for this achievement.

Bombing is also something that usually doesn't cross my mind until I reach this fight. Sometimes you just have to press X if you're trapped in poison and there's something obviously that's going to hit you that you can't charge a C2 for in time.

Stage 8: Yuuka is generally not too threatening if you're staying on top of gauge management. Mystia's scope shines once again by being able to scope spirits ahead and save them up for when she needs to cancel large pellet clouds that may block her off from weaving between Yuuka's large flowers.

Stage 9: I find Mystia's Eiki matchup to be rather tough, mostly because Mystia's C2 spawns a lot of slow-moving pellets. When reflected back to your side, those slow pellets can create a lot of slow hotdogs that clog up your escape routes and may require an additional C2 to clear away. If I have the chance, I try to scope a bit higher up to hopefully cancel some of those pellets before they reach Eiki's vortexes.
