『X6』でのナイトメア事件の後。人類は地下に建設された都市に移り住み、レプリロイドは荒廃した地上を復興するという具合に作業を首尾よく進めていたが、傍らでレプリロイドによる犯罪も増加の傾向を辿っていた。
公的機関「イレギュラーハンター」で活動する『旧式にして最強』と名高いレプリロイドであったエックスは、「なぜレプリロイド同士が傷つけ合うんだ」と言う台詞で自ら戦線を退いてしまう。その影響からイレギュラーハンターの戦力は低下し、レプリロイドのみで構成される自警団「レッドアラート」が台頭した。
ある日、警邏のために事件現場を訪れたゼロは、大型メカニロイドに追われているレプリロイド・アクセルと出会う。彼はメカニロイドを破壊した後、アクセルをハンター本部に連行した。そこへレッドアラートのリーダー「レッド」から突如、アクセルの引渡しを求める通信が入ってきた。これがイレギュラーハンターとレッドアラートの戦いの幕開けとなる。

After the Nightmare Incident in X6. Humans moved to underground cities, and the Reploids were successfully working to restore the ruined surface, but crimes by Reploids were also on the rise.
X, who was a famous Reploid who was active in the public institution "Maverick Hunter" and was known as "old-fashioned and strongest", withdrew from the front line by saying "Why are Reploids hurting each other?" As a result, the strength of the Maverick Hunter has declined, and the vigilante group "Red Alert", which consists only of Reploids, has risen.
One day, Zero, who visited the scene of the incident for patrol, met Reploid Axel who was being chased by a large Mechaniroid. After destroying the Mechaniroid, he took Axel to Hunter Headquarters. Then, suddenly, a message came in from Red Alert's leader, Red, requesting that Axel be handed over. This marks the beginning of the battle between Maverick Hunter and Red Alerts.
