[ストーリーのロックマンX5]
前作のレプリフォース大戦から数ヶ月後、地球は平穏な時間が続いていた。大戦の影響で被害にあったスペースコロニー群の修復もほとんど終わり、残すは月のラグランジュポイントに浮かぶ超巨大スペースコロニー・ユーラシアの工事のみとなっていた。

しかしある日、平和は一瞬にして崩れ去る。史上最強のイレギュラー・シグマの策略によってユーラシアが占領されたのだ。人工重力装置のコントロールを奪われ、地球へと向かう軌道に乗ってしまった。このままでは16時間後には地球と激突してしまう。

ユーラシアが衝突すれば地球はほぼ壊滅状態になり、最悪の場合、消滅の恐れまである。地球存亡への残る手段は、旧時代のギガ粒子砲「エニグマ」または、マニュアルでしか動作しない「スペースシャトル」に乗りこんで「ユーラシア」を破壊する他にない。時を同じくして世界中に散布されたシグマウイルスの影響により、その任務をこなせるのはイレギュラーハンターのエックスとゼロ以外には存在せず、地球の未来は2人に委ねられる。

エニグマとスペースシャトルの再起動のパーツを集め、ユーラシアの地球激突を食い止めるためにエックスとゼロは任務を開始した。

[Story of Megaman X5]
A few months after the Repliforce War in the previous work, the earth has been peaceful. Most of the space colonies damaged by the war have been repaired, and the only thing left is the construction of the giant space colony Eurasia, which floats on the moon's Lagrange Point.
But one day, the peace crumbles in an instant. Eurasia was occupied by the most powerful Irregular Sigma ploy in history. Lost control of the artificial gravity device and got on a trajectory heading for the earth. At this rate, it will collide with Earth in 16 hours.
If Eurasia collides, the earth will be almost destroyed, and in the worst case, there is a fear of annihilation. The only remaining means for the survival of the Earth is to board the old giga particle cannon "Enigma" or the manually operated "Space Shuttle" and destroy "Eurasia". Due to the influence of the Sigma Virus, which spread all over the world at the same time, only the Irregular Hunters X and Zero can complete the mission, and the future of the earth is entrusted to them.
X and Zero set out on a mission to gather the parts for the Enigma and Space Shuttle reboots and stop the Eurasian Earth Clash.
