While the base management is probably not the best thing for an entertaining video, I actually found it to be one of the more rewarding mechanics in Peace Walker. I liked the idea that your character's home group improves as you progress through the game, and I enjoy the sense of expanding and building your own base. It gives you a stronger sense of control over what you can bring into every missions without having the usual homogeneous explanation of "Merchant". Getting used to the free roaming is a bit weird for me though, as until you upgrade your Intel way later on, there's not much to find without a goal, and the map may be too big to encourage looking for details. Anyway, the first side Op I did was definitely one of the best decisions I've made in this game, because this becomes so useful, so fast.
