This shows how to get all of the empty bottles in the N64 version of Majora's Mask. There are 6 bottles in this version and 7 in the 3DS version with 5 of them being the same in both versions.

Bottle #1 (0:00): This bottle cannot be missed so unless you are at the very beginning of the game you will already have gotten this one. Head into the Woods of Mystery and talk to the Old Hag collapsed on the ground. Once done go talk to Kotake who can be found either in the Potion Shop just outside the woods during the middle of the First Day or flying around inside the Woods of Mystery from evening onwards. She'll give you a bottle with a Red Potion in it.

Bottle #2 (1:59): To do this you'll need to be able to buy Powder Kegs (see link below if you need help). Enter Romani Ranch some time on the First Day. At 2:30 AM aliens will appear and you'll need to fend them off with your bow until 5:15 AM. Playing the Song of Inverted Time will slow the aliens down, but of course you'll have to fight them for a longer period of time. Once you succeed Romani will give you a bottle with milk in it.

Bottle #3 (4:54): You'll need it to be Spring to get this one so that means you'll have to defeat Goht first. Once it's Spring use a Power Keg to blow up the boulder near the Goron Racetrack and enter. The prize for coming in 1st place is a bottle with Gold Dust in it.

Bottle #4 (7:54): *Note: This one is replaced with a Heart Piece in the 3DS version.* On the Night of the Third Day enter Ikana Graveyard and use the Captain's Hat (see link below if necessary) to order the Stalchildren to open the grave their guarding. Drop down and talk to Dampe. Guide Dampe around and have him dig in each patch of soil until you find all 3 blue flames. Defeat the Big Poe that emerges and you'll be rewarded with an empty bottle.

Bottle #5 (14:06): Go to Zora Cape and use the Hookshot on the trees until you reach Waterfall Rapids. Here you'll have to race a pair of Beaver Brothers. If you successfully win both races they will reward you with an empty bottle.

Bottle #6 (20:00): First off, grab Kafei's mask if you don't yet have it. On the First Day head to the Stock Pot Inn and talk to Anju some time after about 2:15 PM while wearing Kafei's Mask and she'll ask you to meet her at 11:30 at night. If you don't grab the Room Key first it's okay. Just use the Deku Flower outside to reach the 2nd floor door during the night. Talk to her in the kitchen at midnight and she'll give you a letter. Mail the letter and then wait at the Laundry Pool until around 3 PM when the Postman will show up.
Enter Kafei's place while he's busy getting the letter and talk to him when he comes back.
On the 3rd Day at 1 PM enter his place again and talk to the Curiosity Shop owner and get the Express Mail from him. At some point after 6 PM enter the Milk Bar, throw on Kafei's Mask, and talk to Madame Aroma. Give her the mail and she'll thank you by giving you a bottle filled with some delicious Chateau Romani. Be aware that while you can access the Milk Bar between 6 and 9 without Romani's Mask, from 10 onwards you'll need to have it in order to gain entrance.
