I could be wrong, but I'm pretty sure for the S rank it's important that the Xylem control centre's Shield survives. Doesn't have to have a tonne of health but enough to say its still online. Biggest threat would be the kamikaze drones that come towards the end. They can complete destroy the shield. This is the one place where "Pulse Protection" Core Expansion turns out to be a true godsend.
