Game Presentation :

The story picks up for Ezio in 1499, just after seeing the goddess Minerva, in the basements of the Vatican. He flees the city with his uncle Mario and the Apple of Eden.

In January 1500, they returned to their residence in Monteriggioni, serene. Ezio is about to rest and therefore tells Mario, his mother Maria, his sister Claudia, Machiavelli and Catherine Sforza what he saw in Rome, with whom he is spending the night. The next day, the city is stormed by the forces of Cesare Borgia, who kills Mario and steals the Apple. Ezio attempts to defend the town while the residents flee, but he is injured. Despite this, he leaves to join Machiavelli in Rome, before collapsing from his horse on the road.

This is where Desmond Miles emerges from the Animus. The hideout where he is is attacked and he and his gang are forced to leave. They decide to go to Monteriggioni. Desmond and Lucy fight their way through the basement of the still-existing Villa Auditore to open the secret passage to the library from within, allowing Shaun and Rebecca to enter the crypt of the Auditore residence, where their equipment is not detected by Abstergo's satellites. Desmond dives back into the Animus to find Ezio, rescued by a mysterious man and brought to Rome. He joins Machiavelli, who explains to him that the city is under the total control of the Borgias. Ezio puts on his Assassin outfit again to face Cesare's armed forces.

With the help of his Assassin allies, who have come to Rome to fight, Ezio forms an army of resistance fighters rebelling against the military regime of the Borgias, introducing them to the rites of the Assassins. He also finds Leonardo Da Vinci, forced by Cesare to build modern weapons that Ezio must destroy to weaken the influence of the Borgias and allow the reconstruction of the city. With their help, he manages to kill the most powerful allies of Cesare Borgia, who has as his only final option to use the Apple of Eden.

At Castel Sant'Angelo, Ezio overhears a violent argument between Cesare and his father, Rodrigo Borgia, the latter having concealed the Apple. Cesare kills him by sticking a poisoned apple in his mouth, after he has bitten it himself. Ezio learns from Lucrezia Borgia the hiding place of the Apple, seizes it and, thanks to her, manages to disperse the last forces of Cesare, who is finally arrested in 1503.

However, Ezio sees part of his future through the Apple. He takes the road again, and finds Cesare in 1507 (who had finally escaped), in the city of Viana, set on fire and bloodshed. Ezio pursues Cesare and confronts him on the walls of a citadel. He wins the duel, but Cesare refuses to die from the Assassin's secret blade, so he rushes him from the top of the walls.

Desmond finally discovers the DNA sequence he was looking for, showing the last hiding place of the Apple of Eden: a temple under the Colosseum, where Desmond hears new messages from another of Those-who-were-there-before (a a priori Juno). Accompanied by Lucy, Shaun and Rebecca, he leads the way to the relic, but as he grabs it, symbols appear, and Desmond loses control of his body, prompting him to stab Lucy with his secret blade, to " pave the way for him. The game ends as Desmond and Lucy collapse.

During the end credits, dialogue is heard indicating Desmond, unconscious and in shock, being forced back into the Animus. We can also know from the end of The Da Vinci DLC DLC that those who force Desmond into the Animus were looking for information and that Desmond is in shock.
