In case you want to have things a bit easier: After killing the vikar, you can still report the murder to captain Sims even without having talked to the vikar. Then you get Sim's trust and he asks you to go to the Skethermoor prison to interrogate Dr Garrow. Doesn't take much time but the soldiers stop attacking you. However, the ones at the bunker to the Signal Redirector still attack you since the bunkers are restricted areas in any case.
