CaptChang Plays Genesis Alpha One E24: More Rogue, More Cleanup

In episode 24, in escaping from one rogue captain, we seem to have wandered into territory of another! In the meanwhile, some red fungus is pretty determined to spread in my ship, and has persistently infested my deposit and my storage areas, despite patrols by robots and turrets at almost every intersection! Can I clean up this infestation, while being chased by rogue captain(s)?
So please ask any questions in the comments, why I do certain things, and so on, and I'll try to answer them for you.
For the purpose of this playthrough, I am using "traveler" difficulty (i.e. easy), with 7 reactors max, so I can build a fairly large ship.
