For finishing the Self-Reflection quest and by beating Essej you will unlock Altered Manifestations May Occur Trophy.
For Mr. Tommasi quest and defeating Tommasi you will unlock the Head of Communications Trophy.

Self-Reflection & Mr. Tommasi Quests are yet another 2 quests that will reward you with trophies. Unlock them by collecting the right file, and for the other, just talk to Emily after main mission 7. Both boss fights can be a bit tricky, so be careful.
