Flower, Sun, and Rain was quite a ride. I definitely prefer it to The Silver Case, to be featured somewhere on this channel someday, eventually.
As absurd as this sounds for what's mostly a silly, low-effort let's play channel, I think of MP Plays Flower, Sun, and Rain as the end of the sort of "second season," if you would indulge me. There might be greater things down the pipeline. Like, *really* far down the pipeline.
So here is what I think happened, in part:

(I wrote this concept before playing The Silver Case. I now believe this is only partially correct.)
Mondo Sumio is the same person as Kodai Sumio. After The Silver Case, his memories were erased somehow (I don’t know enough about The Silver Case to say how or why). Many clones of Kodai Sumio were made in the cloning facilities of Lospass Island. The island’s native Sandance tribe has been almost completely wiped out, and the island’s environment is nearly destroyed. Now an international secret organization called ELBOW is using the island to illegally and inhumanely breed hyenas to create silver eyes, which can supposedly confer immortality upon people.
The inhabitants of the island, including Edo Macalister and Sue Sding, are clones meant to protect the island. When they die, their memories are partially modified and transferred to new identical bodies. They are not entirely aware of this or their purpose, including Edo Macalister, even though he knowingly works ELBOW in a high capacity. When Edo Macalister learns the truth, he plants a bomb to destroy the island. The notorious Sandance Shot is the terrorist who moved the bomb onto an airplane. Sandance Shot did this because he is descended from the Sandace tribe and believes he must protect the island.
Kodai’s rough old partner Kusabi Tetsugoro has been trying to find him, possibly out of homosexual love, and waits around in the margins during Sumio’s time on Lospass Island. He is disguised as Peter, possibly to avoid ELBOW. Tetsugoro’s daughter, Toriko, also travels to Lospass Island to assist him. She helps save Sumio from Sandance Shot. Sumio did not return from the dead. Rather, his memories were transferred into a new clone body.
As to what all of this has to do with the Shelter, the survivors, a time loop, the supernatural toilets in the airport, Sister Phantom, or Catherine, etc., or why Kodai Sumio would be chosen for cloning, or why there is a talking pink crocodile, I have no clue. I don’t think my idea for what happened even works, either, due to some inconsistencies with the dialogue.
