The CEC had dug up the Marker and as a result, everyone there was turned into lab rats for the government's experiment on its effects.
One minute, Issac and the crew are sent to go repair something in the USG Ishimura, the next minute Issac finds himself being used by Kendra to collect the Marker. And it's a man-made one, with the original one somewhere else.
And now with Kyne dead, Issac has only one person to rely on: Nicole, who somehow managed to reach the control room and contact Issac all while avoiding the necromorphs. At least now we got the ship under our control.
