Duke Nukem 3D 0.99's E1L5: The Abyss has a different arena the player fights the boss in. It's consists of a looping hallway, making it possible to kite him.

The path to the alien ship is different as well. The player needs to shoot an RPG rocket at the thingie that shoots Shrinker orbs. In the retail game, you have to get right next to the cross-shaped window to expose the opening.
