Energy credits isn't spent on much - it's more like running costs. They are mainly used for recurring expenses such as building, ship, spaceport module and station maintenance costs, but it is possible to use it in one-off situations, such as clearing tile blockers, financing colonizations or as a bargaining chip in trade deals.
Energy credits not really the money, as we might think.

So, If you have a huge energy credits reserve, the first question you should be asking is, "Is my fleet big enough ?".

The answer is never "yes".
The answer is always "no".
But anyway, If you're energy credits at capacity, consider trading for minerals or other stuff with your allies and friends. It can also be useful to give some credits to your sectors to boost their development, clear some tile blockers on your planets or build robots, if you have the necessary technology.
