When you reach the train tunnel, you have multiple options. You can do things the easy way, or the hard way.

You can go guns blazing, pickpocket the slave pen key, or talk to the slaver leader Ramsey if you haven't pissed off Paradise Falls.

When the slaves are free, claim a set of clothes from Prosper (bad karma) or the dead guy (good karma). Wernher will spawn and run up to you.

When you're ready to go, meet him in the train tunnel and activate the hand cart.

In the Pitt Trainyard, you'll face a Pitt Raider squad, but they're not that dangerous and Wernher is a great shot with his magnum pistol.

When it is time for you to continue solo, be careful crossing the Pitt Bridge. It is littered with mines and bear traps and has a few animals and an out of reach sniper.

Once on the other side of the bridge, it doesn't matter if you enter the Pitt disguised or not, but going in undisguised causes a cutscene where you get beat.
