This quest is not very difficult once you've gained the Boomers trust by increasing your reputation with them.

If you don't have 45 science, get a pressure cooker because you'll need it to get a rebreather from Jack (once Loyal informs you of it). The rebreater allows you to be underwater indefinitely without drowning.

Once you understand what is going on thanks to Loyal, dive to the the sunken boomer, attach the ballasts under its wings, swim to a ramp at Calville bay, pace back, trigger the ballasts with Loyal's detonator, and report back to him and Pearl for a huge thanks.
