Far Cry 6 takes place on the fictional Caribbean island of Yara, which is inspired by Cuba and described as "the largest Far Cry playground to date" and "a tropical paradise frozen in time". It is ruled by "El Presidente" Antón Castillo (Giancarlo Esposito), a fascist dictator with full control over the island. Castillo is guiding his son Diego (Anthony Gonzalez), who is unsure of his own future, to follow in his footsteps. Esposito described his character as a leader "trying to empower the people to understand that they need strong leadership now", but is stuck in the middle of a revolution. Esposito further added that "his father was a dictator before him and he wants to empower the people to take their country back. His goal is to use the resources that they have within the country to survive without allowing outsiders to come in and co-opt their scientists, their intellectual property, all of these things". Esposito continued that Antón is "trying to empower his son to take up his mantle and really embrace ideas that would allow him to see that soon he will probably be the next leader in this country".

The player takes the role of a local Yaran named Dani Rojas, a former officer in the Yaran armed forces turned guerrilla soldier fighting for freedom who attempts to restore their nation to its former glory. The player can select Dani's gender at the start of the game.

Plot
President Castillo announces a draft "lottery" to enslave workers for the production of "Viviro", a new treatment for cancer developed from Yara's tobacco. As the Fuerzas Nacionales de Defensa (FND), the country's army, begins rounding up poor citizens in Yara's capital, Esperanza, for slave labor, Dani joins with old friends Lita Torres and Alejo Ruiz in planning to escape to the United States. Alejo is shot and killed for provoking the FND, while Dani and Lita run through the streets to reach a boat heading for Miami. On its way out, however, the boat is stopped and boarded by Castillo and his special forces, who discover that Castillo's 13-year-old son Diego is among the refugees. Taking his son with him, Castillo orders the boat sunk and the refugees killed; Dani is the only survivor, washing ashore on Isla Santuario in the southwest of Yara.

Joining the "Libertad" movement seeking to end Castillo's rule, Dani links up with ex-spymaster and weaponmaker Juan Cortez, helps disrupt the production of Viviro on Isla Santuario and break the blockade of the island, allowing the Libertad forces to escape to their island headquarters. Libertad leader Clara Garcia sends Dani to link up with other anti-Castillo forces throughout Yara for a planned siege of Esperanza. In Madrugada, Dani joins the Montero family, whose tobacco lands were taken over for the production of Viviro under the direction of General José Castillo, Antón's sadistic nephew. Carlos sacrifices himself to rescue his son, Alejandro, from execution; this turns most of José's troops against him, as they were conscripted from workers in the Monteros' fields. Attempting to kill Castillo during an Independence Day address in Esperanza, Dani is confronted by Diego, who reveals his father is dying, and helps Dani escape. Returning to Madrugada, Dani and the Monteros draw José into the open and kill him.

Dani is briefly captured by Castillo and tortured; when Diego pleads with his father to let Dani go, Castillo cuts her loose, but throws a grenade to attempt to kill her. Dani survives, and again escapes. In El Este, the "Legends of '67", former revolutionaries who had toppled Castillo's father Gabriel, and a street gang known as "La Moral" help Dani hunt down Admiral Benítez, the commander of Yara's military, and Canadian businessman Sean McCay, who oversees Viviro's international distribution. In Valle de Oro, center of Viviro production, Dani attacks the headquarters of BioVida, the developer of Viviro, and discovers that BioVida head Dr. Edgar Reyes has been experimenting on civilians. Despite being dosed with PG-240, the poisonous chemicals used to create Viviro, Dani is able to find and kill the doctor.

Castillo captures Clara and holds her at the "Eagle's Nest", where he is confronted by Dani. Castillo admits he has acute leukemia, and that Viviro stopped working to treat it six months before. Impressed by Dani's feats, he offers to spare Clara's life if Dani becomes a general in his army. Juan, unable to get a clear shot on Castillo himself, chooses to shoot Diego instead, but Dani knocks Diego out of the way; in response, Castillo kills Clara, leaving Dani as the reluctant new leader of Libertad. With the anti-Castillo forces united, Dani leads them in a siege of Esperanza.
