Someone asked both how to do this to an enemy commander.. and someone else asked "what can you do with that?". So.. er.. Simple.
Drop a bomb on the enemy!
Another alternative is to shoot the plane down with your own units.
This tactic has also worked for me using my own commander when "Commander Death Ok" is ticked in game options. Having a tactical nuke at any point is useful.
Of course, this game also has ACTUAL nukes, so you may want to use those before nicking your allies' commander in future.
And as a note, this tactic can backfire, badly. It leaves you in a horrible situation early game if it fails... (it's also not viable in games with low metal/energy settings,) but it is something you might need to watch out for if playing against human players.
