Since I had issues with the tweak mod I removed it and we fight the final battles normally. We absolutely destroy them with no problems at all. I try again with the tweak mod after verifying my files to hopefully remove the issues with the bosses, but it doesn't work out.

A brief overview of the things changed are:
Random party members, items, materia
True turn based battles with x2 enemy speed and enemy HP
Additional linked slots, more materia pairs, counters add effects
Auto sense, damage limit break with 4th limit breaks, limit command rework
