Story recap: With no other place left to look for Terra, the party enters the town of Zozo. After navigating the dangerous streets and climbing to the top of the tallest building, they find Terra in a bed, still in her transformed shape, being cared for by Ramuh, the Esper. He had escaped from a research facility where the empire is draining Espers of their magical power, and asks the party to save the rest of the Espers still trapped there, as one of them should be able to help Terra. Ramuh also reveals that an Esper's power can only truly be transferred when they die and turn into Magicite. He gives the party three pieces of Magicite that he had with him, and turns himself into Magicite as well, giving everyone the ability to use magic.
They return to Jidoor to look for a means of transport that would allow them to reach the southern continent, where the imperial capitol, Vector, houses the Magitek Research Facility. The only way to reach it is by air, and there's only one known airship in the world. It belongs to Setzer, a traveling gambler who uses his ship, the Blackjack, as a flying casino. He's a fan of the opera, and has made a plan to crash a local performance and take the main performer, Maria, as his wife. By coincidence, Celes happens to look remarkably like Maria, so they devise a plan for Celes to perform in the opera and get abducted in Maria's stead.
Despite a few complications, the plan works, and Setzer shows up and grabs Celes. The rest of the party sneaks on board, and they manage to convince Setzer to help them. He parks the airship some distance away from Vector so as not to attract attention. Making their way quietly to Vector, they find a Returner sympathizer on the streets, who creates a distraction that allows them to sneak past the guards and into the Magitek Research Facility.
Inside the facility, they see Kefka chuck two Esper bodies down a chute, declaring that they've been completely drained and are now useless to him. Following them down, they find that the Espers are Ifrit and Shiva, who are siblings of Ramuh. They initially fight the party, but after learning that Ramuh has granted them their power, they decide they want to help, and lend the party their powers as Magicite.
Deeper inside the facility, they find several other Espers trapped in glass tubes being used to extract their magic. They turn off the machines, and the Espers, seeing that Ifrit and Shiva have lent them their power, turn into Magicite and do the same. Professor Cid, the empire scientist who runs the magic extraction machines, sees this and learns of the power of Magicite. Kefka also saw what happened, and demands that Celes turn the Magicite over to him. Kefka calls his troops to attack, and Celes casts a spell that whisks Kefka and his troops away before they can do too much damage, disappearing along with them.
The fighting has caused a violent reaction in the magic extraction equipment, and the facility begins to collapse. Cid rushes the remaining party out of the room to safety. He resolves to speak to the emperor and use his influence to have the war stopped. Kefka's laughter echoes from the distance, and Cid quickly shoves the party into a mine cart and sends them down the track to escape the facility. Setzer is waiting at the other end, and they make their escape on the Blackjack, returning to Zozo to check on Terra.
Finding her in the same state as when they left, one of the pieces of Magicite they found at the research facility shows a reaction to her. She recognizes it as her father, Maduin, and memories come back to her of the Espers' world. A woman named Madonna had stumbled into the hidden Esper realm 20 years ago, and she and Maduin together had given birth to Terra. 2 years later, Emperor Gestahl came to the gate, and began collecting Espers to use for Magitek research. The Espers erected a magical barrier, along with a strong wind that blew all of the invaders out of the Esper world. Terra was caught in the gust, and Maduin and Madonna also ended up outside while the barrier closed. Maduin was collected by Gestahl for research alongside the other Espers he had gathered, and Madonna was killed on the spot. Gestahl took Terra to raise her as a Magitek knight.
Finally having an understanding of her past, Terra is able to return to her human form and get control of herself again. She rejoins the rest of the group, and they head for Narshe to check how the town is faring.
