Story recap: As the party flies the Blackjack to the floating continent, the empire's air force attacks them. After some fighting, Ultros shows up with his new friend Chupon, a flying monster that he rides onto the airship. Chupon blows them all off the ship, and they land on the floating continent. Shadow is there, not having died in the Thamasa attack after all, and he now has a grudge against the empire. He joins the party as they make their way through the floating landmass, but changes his mind before they reach the Statues, feeling that he has no right to fight alongside them after having sold his skills to the empire.

The remaining party finds Kefka and Gestahl standing before the three Statues. After some attempts at bargaining and negitiation, Kefka ends up killing Gestahl to take the Statues' power for himself, and begins to disturb the Statues' alignment. Shadow appears and pushes the Statues back, slowing down Kefka while he urges the others to escape, promising he'll catch up with them. As the floating continent crumbles, they make their way to a place where they can reach the Blackjack. Shadow joins them at the very last second, and they all jump together. As they fly away, they witness mass destruction across the entire landscape. The land heaves as mountains are torn apart, and the entire surface of the planet is rearranged. The Blackjack snaps in half, dumping all of its passengers to an unknown fate.

One year later, Celes awakens in a small hut on an island, being cared for by Cid. Neither of them knows if anyone else is still alive in the world. Celes has woken up just in time for Cid to take the bed, as he's fallen ill himself. Celes nurses him back to health, and he shows Celes that he's been building a raft, allowing her to leave the island and seek out her friends.

Celes makes landfall at Albrook, where she learns that Kefka has taken up residence in a nearby tower alongside the Statues, and uses their power to rain down destruction on any who oppose him. Going north to Tzen, she enters just as Kefka has unleashed the power of the statues on a house in town, causing it to begin collapsing. She finds Sabin doing his best to hold it up, as a child is trapped inside. Celes goes inside to rescue the child and allow Sabin relief from holding the house. Celes and Sabin reunite, and set out with new resolve to find the rest of their friends and strike back at Kefka.

To the east, the Serpent Trench, formerly underwater, is now a new landmass. Walking along it to reach Mobliz, they find it in ruins. A child runs away as they enter, and they find him in a basement, alongside many other children hiding out. Terra is there looking after them. Happy to see each other, they ask her to join the fight against Kefka, but she's reluctant. The same day the world was reshaped, Kefka had turned his beam of energy on the town, and the adults in town died trying to save their children. Terra had been caring for the children in town ever since, and has lost her will to fight.

As Celes and Sabin leave, Phunbaba, an ancient monster released when Kefka reshaped the world, approaches the town. Terra tries to fend him off, but without the will to fight, she's unable to do much, and is quickly defeated. Celes and Sabin rush back to help her, and fight Phunbaba off, causing him to retreat. As Terra recovers from the battle, she insists that the children need her, and she wouldn't be any use in the fight against Kefka. Celes and Sabin leave her continue the search.

On the other side of the Serpent Trench, they enter Nikeah. In the pub, they learn that Figaro castle had run into something underground while submerged, and gotten stuck. Sandworms burrowed into the Figaro prison, and the prisoners escaped through their tunnels. They met their new boss, Gerad, in Nikeah. Gerad knows a route into Figaro castle, which the gang wants to use to sneak back in and take back their booty from its storage room. Celes catches up with Gerad, who bears a striking resemblance to Edgar, though he insists that he's been Gerad all his life. Wondering if he's lost his memory, she sneaks onto the ship to South Figaro and comes along with his gang.
