There's a classic theory of the "conservation of ninjutsu" - one hundred ninjas are just paper thin goons who die to a single hit, and one single ninja is a dangerous, credible threat. In this case, the Assassins' Guild sure seems to be favoring quality over quantity; I've never seen more than two of them show up in a mission, whereas the Jade Staff is the host of the by-now somewhat famous "survive an infinite amount of ninjas" mission.
That said, the latest update (1.2, separate from the DLC) has changed up a couple of those ninja enemies' abilities now, so even though the assassins are drawing attention to themselves, I've still got to be careful and observant about the tricks of even these "normal" enemies accompanying them.
