After the events of Halo 5: Guardians, an ex-Covenant faction known as the Banished led an attack on the UNSC Infinity, leading to the Banished leader Atriox defeating and throwing Master Chief off into space. Six months later, a pilot known as Echo-216 who has been lost in space encounters Chief floating around, brings him into his Pelican spaceship, and resuscitates him. They reach Zeta Halo when suddenly, a Banished ship intercepts the Pelican Echo-216 is piloting, forcing Chief to board the ship and take it down, they then make their way into the Halo underground where the Chief finds the Weapon, a new AI who was designed to contain and destroy Cortana. However, even though Cortana was destroyed, Weapon did not self delete as was intended, though Chief transfers her into his armor. However, as he does so, he begins to see fragments of Cortana's memory.
Afterwards, Chief begins exploring the Zeta Halo, clearing out Banished bases and rescuing UNSC survivors. Eventually, they find that the Banished are excavating a Forerunner facility called the Conservatory, led by the Brute Escharum. Chief and Weapon sabotage the excavation efforts and enter the Conservatory, where they find the Monitor Despondent Pyre, who warns the Chief the Zeta Halo holds a threat that must be kept contained. However, Despondent Pyre is captured and destroyed by an alien being known as the Harbinger, who claims that her species, the Endless, managed to survive the detonation of the Halo rings, which caused them to be imprisoned and sealed away by the Forerunners. Harbinger has joined forces with the Escharum and the Banished to rebuild the Silent Auditorium, which is key to releasing the Endless.
Soon, numerous Spires begin to activate with the intention to repair the damaged Zeta Halo. Chief and Weapon fight their way to the main command Spire that Harbinger had hijacked, and manage to shut down all of the Spires from there. However, Harbinger attempts to hack Weapon, forcing Chief to activate a failsafe system to delete Weapon, but she is able to fend off Harbinger and shut down the deletion program. Weapon is shocked that Chief still doesn't trust her after everything she did for him, and begins treating him coldly. Meanwhile, the Silent Auditorium is partially rebuilt, and Echo-216 is captured by Escharum, who challenges Chief to come face him in single combat. Chief and Weapon assault the Banished headquarters, where they recover more of Cortana's memories, and Weapon is shocked to see that in order to pursue her goal to rule the galaxy, Cortana destroyed the Spartan IV training facility, annihilated UNSC forces on Earth, and destroyed the Brute homeworld to punish them for their defiance. Weapon also figures out that she is in fact a perfect copy of Cortana, the only AI capable of stopping her. Fearful that she will go rampant like Cortana, Weapon asks Chief to delete her, but the Chief refuses, pointing out they are still a team. Chief then confronts Escharum and kills him while rescuing Echo-216.
With Harbinger still a threat, Chief and Weapon travel to the Silent Auditorium. They begin recovering more of Cortana's memories, and it is revealed that after Cortana was locked down and the Infinity was destroyed, Atriox managed to corner Cortana and attempted to coerce her into handing over the Zeta Halo to the Banished. Regretful of what she has done, Cortana instead self destructed, destroying herself and Atriox. Chief finally confronts and kills the Harbinger, but as she dies, she swears that the Endless will be freed and unleashed upon the galaxy. Chief then comes across a final recording from Cortana, who admits she was wrong to try and seize control of the galaxy, and hopes that with Chief's influence, Weapon will not repeat Cortana's mistakes. With the Zeta Halo still under Banished control, Chief, Weapon, and Echo-216 decide to continue the fight against them. Echo-216 reveals his real name is Fernando Espanza, while Weapon ponders what to name herself.
In a post-credits scene, it is revealed Atriox somehow survived Cortana's self destruction and uses a key to unlock a sealed door leading to the Endless. If finished on Legendary difficulty, an narration between Despondent Pyre and the Grand Edict is played discussing the Endless' entrappment and study following their survival of the original Halo Array firing. Despondent admits she may not be able to do all of this on her own, to which the Grand Edict replies that the Criteron has authorised the deployment of Offensive Bias to assist her.
