Just a quick video showing how to use circuit controlled stations to prevent a train from skipping stops when real all endpoint stations are turned off.

Note that if your real stations are very far away from where the dummy station and its stacker are located, you may need to use additional circuit controlled signals. The pathfinding penalty to the dummy station needs to be higher than the penalty to any of the real stations when they are turned on.
