Have one of your characters focus on the Messengers that spawn at the start while the other two go after the Fairy Hunter and Fairy keep in the north part of the map. You'll also want to head off the Barrier Specialists that appear after you capture one of the barrier keeps.
Once the Enemy Base opens, take out the Manhandla Stalks that show up around this time then take out the groups that have Zant and Ghirahim with them before taking out Ganondorf in the Enemy Base!
