Prioritize whichever Bombchu is under more danger at the time. In addition to the captains on the map at the start, you'll also want to look out for a ReDead Knight that can cause the Bombchus to change course and extend the mission length. Luckily, defeating it will cause the Bombchu to go back to its normal route.
