The first order of business is to accept that Sheik is no longer invincible. But once you've gotten over your anguish and sorrow, there's actually quite a few things you can do to stack things in your favor in this mission.

Speed is of the essence here, for two reasons. The first is that Barrier Specialists show up when you take the first Barrier Keep. But if you capture the other 2 keeps quickly, you can prevent more barrier keeps from being made and the Specialists will just vanish. And you won't even have to confront them! Just grab a couple of fairies and use your Specials to capture one of the keeps... or use Prelude of Light (C1 after C6) to charge your Special Gauge so you can spam the Special all over the place.

The second reason to be fast is the second phase of the mission, where you have to beat Ganondorf. Zant and Ghirahim are a problem since they're poised to take the Allied Base, but unless you know Sheik's damage potential a lot better than I do it's going to take a long time to take those two down. I highly recommend that you bypass them and rush down Ganondorf instead; with the full magic refill in the Enemy Base it's fairly quick and painless. I struggle at breaking the WPG in one go using Sheik, so I always use the Special Attack to break if I can help it.

I captured the keep just north of the Allied Base to stall Ghirahim. You can see he didn't even manage to take it before I finished up. In past runs, Zant has broken through to get inside the Allied Base before, though by himself it'll be some time before your base gets into trouble.
