The church, the labyrinth, and the greenhouse need to be explored fully before going into the Magisterium, and the greenhouse can be explored first or last, as it doesn't matter. The hardest puzzle in the game sits in the Magisterium, as it relies on you to read and remember two descriptions you got from two different items to solve, and then realize what they mean. But after the backtracking you are forced into, the endgame just isn't far behind.
