When the party visits the T'Rang headquarters at Nyctalinth it turns out that they can't completely choose sides and get away with not helping the T'Rang; at least not initially. And since their mission is all about getting a map that the party needs anyway, there's really no reason to complain about it. But, just for the record, the T'Rang seem an awful lot more EVIL in this game than in Wizardry 8....
