The Gamecube era was an odd one for Mega Man. While Mega Man X got to be an RPG for a game, Battle Network got to be a platformer for a game. This game takes place directly after Battle Network 1. Peace is at hand ever since the WWW dissolved. But there seems to be a case of a virus affecting Navis known as the "Zero Virus". No one knows it's origin, but a cure is still being developed.
Meanwhile, all this peace and quiet seems to be boring to Lan, as he finds himself with nothing to do. Except homework, but of course, he's more than willing to try and do something else besides that, despite Mega Man's insistence. But looking for Roll, who seems to have gone missing, is enough to distract Mega Man from homework.
On the net we find Roll, who can't seem to make it home as there's a huge fire on the net near Mayl's PC that's blocking the way. Said fire was caused by none other than Fire Man, who's gone berserk. Match insists that it wasn't his doing and that Fire Man went berserk after being given a vaccine for the Zero Virus. This requires more investigation. __
