Samus has to shoot the coloured panels with the corresponding weapon as that will be important to successfully destroy Gorea, his second form is immune to all attacks including Samus's Power Beam that's where the omnipotent Omega Cannon comes into play which acts like the BFG from doom and replaces the Power Beam as this is the only thing that can damage his second form.
After Gorea's eternal rest the Hunters escape from the destroyed space prison never to be seen again, but Sylux he has other plans.
