Turns out I've botched the design of this junction. The signal part down the bottom only works properly if the junction has 3 states: straight, turn, and off. But the track switching part at the top only accounts for 2 states: straight (default) and turn. This will result in the signal being passed down the straight branch even if the minecart is meant to turn.
