Once you send the birds out on their way you'll find them in the three primary "wild area" regions, with Moltres occupying the Isle of Armor region. The best way I found to catch it, since you need to interrupt its path, is to start from the station and head towards the dojo. Moltres will come across the grass up there and you'll be in its path. Well, at least that worked both times I tried it.
