The game features two separate gameplay rules based on the earlier games:

Puyo Puyo Two,this includes offsetting, margin time, double rotation, and All Clear that was missing from its predecessor.

Puyo Puyo Fever this utilize unique dropsets and chain strengths, the player is tasked is trying to beat the opponent. Offsetting behaves differently, with Nuisance Puyo only dropping if the opponent fails to create a chain. If a player manages to offset 7 times, they will enter Fever, where the player is tasked with clearing preset chains.

Puyo Puyo eSports also features 24 playable characters, complete with their own distinct AI behavior and Fever drop pattern, though some of these characters simply reuse the existing AI of characters not appearing in the game as playable. These characters include fan-favorites from the original Compile game series such as Arle and Dark Prince, as well as newer characters such as Ally, who debuted in the Japan-only Nintendo 3DS game Puyo Puyo Chronicle, everything is unlocked and saved by using using aime cards.
