I was trying ages ago to find out how to compile ffmpeg to do this to no avail. The scripts let you compile a GLSL fragment shader to video, with ease of migration from say shadertoy.com. Also supports "converting" a shader to a png and video effects are also supported. I seem to remember it working best on videos at 60fps and never got around to implementing threading so it may have stuttering, though it hasn't been much for me. Have a look if you're a coder.
The video used at the end don't worry the original was also slow motion like that. It's a high frame rate recording of waves making them look slow motion..
