Quake and Quake II are just extra. With NetRadiant it was easy to convert.
Call of Duty had the worst compatibility. No trigger zone worked. Doors are broken.
Almost all maps had to some alterations. I rarely needed to rename the entities.
Doom 3 and Quake 4 was a pain, because it uses a different map format.
