The XTF-1 Project is a next-generation tactical fighter project, referred to as "wings that open up unexplored areas." It is looking for volunteers who can push their limits.

When the game begins, a heads-up display on a machine tells the player that a virtual exercise will be performed by a simulator from then on. Next, the simulator tells the player to maximize their abilities and aim for the highest score possible. Only those who receive excellent scores will qualify to fly a new aircraft, the Ixion.

If the player performs poorly in the simulation, their virtual exercise will end prematurely, and they will not get to pilot the Ixion.

When the player achieves a score that is high enough in the simulator, it will transmit an emergency broadcast to them from the Air Force Intelligence Department. The remnants of the former dictatorship's army have captured a friendly city. There is a weapons factory in this city that is developing a state-of-the-art bomber, and it is highly likely they will capture it. They then are sent out in the Ixion, which is only to be used in emergency operations, to counterattack against the enemy in the airspace above the city. If the bomber is in the hands of the enemy, the player is tasked on destroying it covertly.

If the player struggles in Real Battle Phase 1, they will be told to withdraw after defeating Simon Quartz at the end of the next stage, leaving the bomber in enemy hands. Otherwise, performing well in Phase 1 and defeating Simon Quartz will trigger a final fight with the stolen bomber, then against the nuclear missile the bomber launches upon destruction.

Gameplay in Raiden Fighters Jet is similar to that of the previous games, but with changes to set this game apart. The Hybrid Attack from Raiden Fighters 2 returns in this game with a new visual appearance.

The medal system begins with a mechanic different from the previous games. Medals generated by this mechanic appear as military service ribbons with attached medals. Airborne version of these medals are attracted to and follow any active Slave wingmen or player craft that grazes enemy bullets. Airborne medals fuse into bigger ones (both in the air and on the ground) when they are close to each other.

Medals in this "fusion" mechanic are worth 100 points initially and 2,048,000 points in their maximum size. Collecting the medal worth 2,048,000 points triggers a condition that will cause nine 100 point medals to explode when on screen simultaneously.

After the explosions, all future medals dropped will be the golden X-Medals from the previous games. Their point values are increased in the same way, by collecting them one at a time. X-Medals start at 10,000 points and max out at 100,000 points. Any X-Medal worth over 10,000 points that is dropped off screen will cause all future generated X-Medals to be reset to 10,000 points. Unlike the previous games, players cannot recover point values of X-Medals even when a higher-valued one remains on-screen.

The scoring bonuses from the previous two games return in this game. Discovering these scoring bonuses in a short time interval will increase a scoring multiplier by 1, up to a maximum of 9×. This scoring multiplier is applied to future scoring bonuses, and it will reset to 1× when all bonus messages ("DISCOVERED THE MICLUS!", "QUICK SHOT!", etc.) disappear.
