I replayed the first map afterwards to find some of the secrets. I found 3 more!
I had the right idea at 37:05, but it didn't work then for some reason. There are two secrets in there and one of the missing enemies.
The other secret (And final enemy) was in the panel I was hitting at 31:20. I have NO IDEA how I opened that, but apparently I did in my second run though somehow.
The caged thunderbolt shall remain a mystery forever.
