RECOMMENDED SETTINGS:

Within SteamOS 3.5, I leave each emulator's settings alone for the most part. Where possible, I turn on V-Sync in each emulator, and switch it off at the system level on Deck (by enabling "Allow Tearing").

The only other setting worth enabling at present (in my opinion) is Audio Stretching within RPCS3 - this removes a persistent crackle that tends to affect PS3 games played via that emulator on Deck.
