Total physical attack
There is a big difference between those two.
Let's use Lapu-lapu's 2nd skill as an example.
His 2nd skill gains damage from 50% of TOTAL physical attack.
As you can see he has 363 total physical attack.
This means his 2nd skill will gain 50% of 363 which is 181.
That's how TOTAL physical attack works, it uses all physical attack gained.
Now for the EXTRA physical attack.
Lapu-lapu's first skill is based on EXTRA physical attack.
Extra physical attack will not include Lapu-lapu's base physical attack.
It will only use physical attack gained from items, emblems and skins.
