Once they have the jar of hair, they head back to Rapture, where they are confronted by Andrew Ryan, and are told to make a choice between him and Atlas. Of course, Elizabeth chooses Atlas, because Atlas has the Little Sister that we're trying to rescue.
They fight through Ryan's goons, and place the hovering particle in just the right spot to raise Fontaine's sprawling department store back up to Rapture's depth.
In the end? Well, the end is just the beginning, isn't it?
