After going over my settings with the guys over at the Dolphin Forums, I was given a geat tip that makes audio run smoothly! Basically, you need to disable Idle Skipping, then in the game's properties, enable Accurate Vbeam Emulation. Problem solved! Full settings below.


NOTE: Enabling Accurate VBeam Emulation breaks some games, so it's not a final fix, but it works great with the Mario games I've tried. YMMV.
