Depleting a Giant Goomba's remaining health while it's in the "recoil from getting stomped on" animation prevents it from dying properly; it drops whatever item it would normally drop, but remains on the battlefield. It can't hurt you, and you can't hurt it with any conventional attack; the only way to properly kill it again is by Goomba Stomping it one more time.

While this is Project M, I find it highly unlikely that Project M itself causes the glitch, as the PMDT didn't change Subspace enemies in the same manner as the playable characters.
