Haha, he didn't even get the chance to use two water tentacles at the same time.
Strategy:
The main thing you have to do is hookshot him out of the water and hit him with your sword. Don't try to hookshot him while he is in the pool of water. Focus first on dodging the tentacles. When you dodged one Morpha will move around in that tentacle and that's your chance to hookshot him out of it. If he gets away but is still on land then again use your hookshot. Be sure you're on the sides of the room and not on the platforms.
