This is actually a consistent collision issue that I have replicated multiple times with more than one Molduga.
The cannon can have very strange collision, which is why, for example, it's surprisingly useless for hitting small targets like Keese. It needs to actually hit a large target and explode/detonate to have much of a chance of damaging anything nearby.
How does this apply to the Molduga? Well, I can't quite explain the specifics from a programming perspective, but it seems like the issue is related to the Molduga being partially above-ground and partially underneath the sand. As with Keese, it often seems like the cannon passes straight through the Molduga without any collision, and you would be better off aiming at ground near to the Molduga to trigger an explosion/detonation to damage it instead.
However, and this is what I don't quite understand, if you shoot the Molduga as close to IMMEDIATELY after it emerges from the sand as possible, it should work/damage the Molduga virtually every time.
I also can't explain the delayed explosion, which seems to be a bug, but it happens consistently, if the cannonball failed to detonate immediately.
